If the miasma is bothering you more than the actual rotting, try making a separate burrow somewhere for all the rotting dwarves where they can live in their stinking misery. Toss food and booze down a chute for them.

If you have tons of meat and parts from butchering or any other activity, it could be that your dwarves simply cannot keep up with all of the hauling jobs.
