If you have your NPCs craft a waterskin it ends up in the food storage. However, buckets go to the resource storage. Waterskins tend to be filled with water after crafting, which doesn't make sense. Long story short, just keep food in the food storage, wood and water in your resource storage, and your villagers won't even realize what's happening during the moving process. If you destroy an occupied house, the residents become homeless until you assign a new house. Homeless long enough and they will leave.

Since 1.0 all loot-places and loot-wares are (more) randomized than in EA. So eventually there might be a cart and even a waterskin in the place (I think) you look - but never when you need it.
